Hello!  My picture is quite blurry.  I suspect that you will have used damp cotton wool to rule out flea dirt (leaves a brown or bloody trace across the cotton wool) or other exogenous dirt that may have adhered to the skin.  Hyperpigmentation of the skin - new discolouration of the skin itself in dark pin-pricks or patches - can have a variety of causes.   These include melanoma but other possibilities include: skin infections with yeast or bacteria; demodex mites; reactions to light; (rarely) cutaneous lymphoma.  It can also occur with allergy or other causes of skin inflammation, but I would expect other signs. You are right to show these to your vet, who may suggest aspirates or biopsies if they are concerned.
