Hello! I hear that you don't think this is kennel cough, but obviously it can't be completely scored off the list yet because it is very possible for one dog in a household to get kennel-cough before another, perhaps immunologically hardier dog, catches it.
However, because the cough is mainly nocturnal I think that heart related coughs might top my possibilities list at this stage. They tend to be caused by fluid sitting on the lungs, which all collects in one place when the dog is at rest.
Therefore I do think that it's worth your worrying - a little bit - and asking your vet to check this one out.
